narrow it down.... how's the fuel pressure?
next step, i'd check the plugs/wires

plugs and wires are good, i dont know how to check the fuel pressure... im thinking that my car needs to be tuned cause it has around 11 to 1 cr and bolt ons, it started to run this way after i had rebuilt my engine and put extra bolt ons ( 58mm tb, 1.6 rr, jet hot long tubes, true duals with an x and all 3 inch pipe , plus others i cant remember right now) i cleaned my maf, and fixed up my wiring harness, even replaced the fuel pump cause i thought not enough fuel was being pushed through but it still runs the same.

You probably just answered your own question. Have it tuned, go from there.

maybe something simple like the fuel filter? after i changed mine a while back i could "feel" the difference. no more missing if i was in a high gear

you said plugs/wires are good but did you pull all of them and check the gap.

I made the mistake one time and one time only of letting a shop do my plugs before I had longtubes. Car ran like shit when I got it back... felt as if it had a VERY narrow LSA cam and only ran clean at WOT. Car would buck and miss.

Well I pulled all the plugs and #6 and #8 looked as if they had been dropped on the ground before being installed they had absolutely NO gap.. completely closed. I fixed the gap and the car ran fine.

Another suggestion could be your valve lash.
With the motor rebuilt were the valves set up properly? Could possibly be too tight(valves stuck open) or even too loose(excess clicking from the topend?)

i double checked the gaps before installing them, but havent done so after, ill check the valve lash also, thats a good suggestion, its no play in the pushrods then a quarter or half of a turn after, right?

Yea that sounds about right for the lash... make sure youre doing the correct ones with cylinder 1 TDC and then cylinder 6 TDC (not trying to talk down, I just don't know everyone's mechanical knowledge)

there are a couple different methods on shoebox's website

i did it one by one cause i didnt know you could do different valves at the same time, it took longer but same thing

1/4 turn on stock lifters, unless otherwise noted (aftermarket lifters call for different specs sometimes).

you know what.. it would probably be a good idea to just buy another fuel filter anways. even if you find something wrong.

Yup, I weary of the fuel as well except it's probably the fuel pump.

filter is about 1 and a half to 2 years old, and the pump is brand new, just installed it last week (trapdoor method was interesting cause my friends thought i was crazy)

thanks for the help guys, it turned out that the valves were too tight... redid the lash @ 0 with a quarter turn, the car runs smooth and strong!!!
